Dani Martinez and Geraint Thomas finished fifth and sixth on the day, two minutes and 50 seconds behind Pogacar.
This means Thomas is still second overall, six minutes and 41 seconds behind the leader and 15 seconds ahead of Martinez.
The race’s queen stage involved more than 5,400m of climbing over 222km (138 miles), and Pogacar once again demonstrated his superiority over his Italian competitors.
When the Slovenian attacked the favourites with 14km to go, he broke away quickly and reached stage leader Nairo Quintana with two miles to go.
